Cross-check a directory listing against git before concluding code is missing

A single ls -la returned a tree missing two directories that existed on disk and were tracked in HEAD, which led me to tell the user a whole feature had not been built yet. The tell was that git status reported a clean working tree while a tracked path was absent from the listing: that combination means the listing is wrong, not the repo. Cross-check with git ls-files and git log --stat before concluding something does not exist. Stale or filtered filesystem views announce themselves with no error message, so the contradiction is the only signal you get.
